Well I think I have an explanation for it that would be valid in the Pokemon world. The Pikachu seen in Kanto are a native subspecies with minor differences in appearance compared to other Pikachu of different regions, and their appearance is also greatly affected by its diet. Pikachu in other regions live in different surroundings and eat different berries, which explains why they look so different compared to the native Kanto species. So Ash's Pikachu really isn't the main Pikachu species. Instead it is one of the subspecies. The original Pikachu species is actually very near extinction, because it is not as adapted to other habitats like the other subspecies are, and the original species live only in Kanto, where the development of larger cities drive the Pikachu to another area. The Pikachu driven away probably have a better chance of surviving, while the ones that stay will eventually become extinct because of habitat loss.
